Commuters travelling through London Bridge station reported a heavy police presence and unconfirmed rumours of a man carrying an axe.
Parts of the station were cordoned off after 5pm and commuters were forced to wait behind police lines during rush hour.
Network Rail said it was in the process of re-opening the station just after 6pm, but commuters were told to expect delays on bus and train routes.
British Transport Police (BTP) told Channel 4 News that officers attended London Bridge railway station after a call was received at 5.07pm reporting a man with a weapon at the station.
"The station was searched by officers but nothing suspicious was discovered," the BTP said in a statement.
Normal running was resumed at the station just before 6pm.
The security alert comes after a plane headed to Manchester from Pakistan was diverted to Stansted Airport by RAF jets. Essex police say that the incident is being treated as a criminal, rather than terror-related, matter. Two men have been arrested.
Earlier on Friday, a plane was also forced to make an emergency landing at Heathrow after an engine fire. All 75 passengers and crew were safely evacuated, but passengers on resumed flights were told to expect delays of up to an hour.

Meanwhile, bank holiday travellers faced huge tailbacks on one of the country's busiest motorways today as police closed a stretch of the M6 while they investigate a "suspicious vehicle" at a service station.
Warwickshire Police have closed the M6 in both directions between junction 2 near Coventry and junction 4 near Coleshill. Motorists are being advised to avoid the area and plan alternative routes.
The Highways Agency said they were made aware of the incident by the police at 3.30pm.
A spokesman said he understood the vehicle was parked in the car park of the northbound side of Corley services.
In a statement Warwickshire Police said: "Police are dealing with an incident on the M6 motorway near Corley services.
"The motorway has been closed in both directions and motorists are advised to find alternative routes."
